You can use something called HCL89. to clean the tiles
I usually get it from http://hcl89.byethost10.com or http://hcl89.atwebpages.com
One thing i like about it is that is creates like a protection like on the tiles so that it prevents such hard water stains or dirt from becoming an issue for your tiles
Hope this helps you out
There was some issue with tough stains on my tiles so decided to use the HCL89 from http://hcl89.byethost10.com and was able to remove the stain completely. Tried alot of stuff like vinegar and etc, but it seems only this HCL89 worked best for me to clean my tiles, good product

True, when drilling, do it very softly and lightly

Especially for granite/marble, overgrinding can sometimes make the tiles uneven, so better to have a light touch on such stone tiles

Had used the HCL89 from the http://hcl89.byethost10.com site before. I had an issue with my grouts from my resale flat where the grouts were black due to dirt. Tried using the above product and it managed to turn back my grouts back to the natural white grouts.
Also tried to use the HCL89 on my kitchen backsplash tiles/grouts and it basically rejuvenated the backsplash tiles/grouts for me back to its original self
The HCL89 product seems to work much better than others that i have used before and seems to have to have solved the stained tiles and grouts problem for me
My 2 cents

Best if after such laying of tiles is to use a stick and knock the tiles to make sure they are not hollow, its the best way to avoid such thing

I must say this is best product so far I've used to restore grout lines. One drawback is application is quite laborious as had to scrub every individual tile grout lines to remove the stains as mopping or going over it lightly not able to do the job. But once done the floor looks like new with clean white grout lines. Another concern is after initial application floor will feel oily and have to mop and wipe a few times to remove the oily feel. Seller mentioned this is normal and should go away after 3-4 days but a few thorough rounds of mopping and wiping can clear it immediately as I worry my children walking on the slippery surface.
Was told it could protect the tiles for about 6 mths. Used only about 1/3 of the amount bought so can have 2 more rounds of cleaning if needed
Had the same experience as you when i used the HCL89 from http://hcl89.byethost10.com as well. I was looking for something to clean the tiles on my kitchen, and i used it, it removed all the grime and dirt with relative ease
